A query is an request to the database to retrieve data, usually sent in form of an SQL "SELECT" statement, specifying which columns to select from which tables under which conditions.
A query file is a Crystal Reports feature supported by i-net Clear Reports which enables the user to save an SQL query in a file, to be used in a report. This allows for a direct SQL statement to be entered by the user.
